With Ash's fifth Johto League Badge in hand, he and his friends are taking a break from their journeys to travel around the Whirl Islands. Ash admires his five Badges and states that he needs just three more to get into the Johto League Championships. Misty says that they'll see lots of Water Pokémon and that she's a Water Pokémon Master. Ash asks when she became a Water Pokémon Master as the ship nears a field of whirlpools.

Ash, Misty, and Brock think that the ship won't make it but two people (Jessie and James) tell them that the boat is safe and that the passengers can view the whirlpools peacefully. While Ash and his friends watch the whirlpools, James pulls out a net and aims for Pikachu. A lurch from the ship sends James' aim off and he gets Ash. Jessie and James recite their motto, Meowth imitating Wobbuffet's line at the end, followed by Wobbuffet doing its line again. They then proceed to talk to themselves about being stowaways and getting their own wing, James suggesting that they get three separate rooms.

Ash, Misty, and Brock walk away saying that they can't be seen with stowaways. Jessie and James send out Arbok and Weezing and order Poison Sting and Smog respectively. Pikachu fires a Thunderbolt; Wobbuffet uses Counter and sends the bolt back. An explosion rocks the ship and the two groups go flying. Ash and his friends fly into the water while Team Rocket goes blasting off again. The boat, with the Captain having no knowledge of three passengers being thrown off, keeps on sailing, leaving Ash, Misty, and Brock floating in the middle of the ocean. The ocean currents begin to drag the three friends into a whirlpool. Misty releases Poliwhirl and Goldeen while Ash sends out Totodile. Totodile begins to dance, and soon the three Water Pokémon are pulling their friends to safety.

The current gets stronger and everyone begins to get pulled back again. Suddenly, a melodic roar sounds under the waves and the current stops. The whirlpools disappear and a shadow soars underneath the gang. A Corsola soon appears heading for the gang. It begins to circle them as tentacles pick them up. Misty identifies it as a Tentacruel. The Corsola leads the Tentacruel to another ship where it jumps into the arms of a man standing on the deck. Ash and the others look up to see that it's Professor Elm.

Inside the ship, Professor Elm tells Ash that he's impressed with his five Badges. He tells them that the Corsola is his and that he caught it in the Whirl Islands. Ash scans it with his Pokédex and Misty decides that she wants one for herself. Professor Elm starts talking about the Captain, Marius and how he helped to save them from the sea with his Tentacruel. Marius comes in and everyone introduces themselves.

Marius takes everyone up to the bridge. Brock asks what island they're coming to, so Professor Elm tells him that it's Blue Point Isle. Once they arrive in a city, Professor Elm tells them all that it's Inland City and it's the largest port city on Blue Point Isle. He then explains about the Whirl Cup competition for Water Pokémon Trainers that's held every three years. Meanwhile, Team Rocket washes up on shore. Meowth spots "the twerps" and the three of them decide to attack again, but after they get something to eat.

At the Pokémon Center, Ash finds a book and Nurse Joy explains that it is the Whirl Cup regulations and rule book. Brock begins to flirt with Nurse Joy immediately. Professor Elm's Corsola jumps out of him arms and dashes out the door. Misty asks Professor Elm where Corsola is going and he tells her that it's going to the pool, which is connected to the bay to allow Pokémon to travel in between the two.

Nurse Joy completes Ash and Misty's registration and tells them that they are all set. Meanwhile, Brock approaches a young trainer and asks him what the best way to keep a Water Pokémon happy is. The trainer replies that to keep a Water Pokémon in tiptop condition is to keep it moist. Marius asks Brock if he's registered for the Whirl Cup; Brock tells him that his aspirations are to be a great Pokémon Breeder. He then tells the ship Captain that Misty wants to be a Water Pokémon Master and Ash wants to be a Pokémon Master. Marius thinks that it is good that three people are traveling together and yet have different dreams.

Professor Elm tells Ash and Misty that the Whirl Cup will be held on Red Rock Isle and that there are qualifying rounds. He then says that the winner gets the title of Water Pokémon Alpha Omega, saying that Water Pokémon Masters used to be known by that name. As Ash and Misty talk to Professor Elm, Team Rocket listens in.

As Marius and Professor Elm ready the boat for departure, Ash and his friends tell Elm about the mysterious Pokémon they saw in the ocean. He says that new things are being discovered every day and that researchers have just recently discovered a new type: Steel. Ash wonders about it, so Brock explains that Pokémon like Scizor and Skarmory are Steel Types. Marius tells them all to follow their dreams, but at the same time enjoy the ride.

Up in the sky, Jessie and James float in with their balloon and steal all of the Water Pokémon from the pool. They begin to fly off, but with Ash and his gang on their tails. Jessie sends out Arbok and it swims towards the gang. Misty gets mad at Team Rocket for stealing the Water Pokémon and sends in Staryu, ordering a Swift attack. She then orders a Water Gun; Staryu gets hit by a Poison Sting and lands flat on the water. The gem on Staryu begins to blink, signaling that Staryu is unconscious. Misty recalls her fainted Pokémon as Psyduck pops out. The duck jumps into the water and then struggles to swim, so Misty recalls it.

Ash orders Pikachu to use Thunderbolt but James stops that with his Super Pika Net. Marius begins to get mad from the bridge as he watches the battle rages on. Professor Elm's Corsola decides to battle and jumps in the water. James sends in his Weezing to battle, ordering a Sludge attack. Corsola dodges it and then uses Tackle, followed by Spike Cannon. The balloon explodes and Team Rocket goes blasting off again. The Water Pokémon all rejoice, once again safe from the evil minds of Team Rocket.

Later that night, the gang gives Professor Oak a call and tells him about the Mystery Pokémon. Professor Elm takes over the phone call and starts rambling about his theories regarding the Mystery Pokémon. The next morning, Ash, Misty, and Brock head out of Inland City to get to Bluefinland and the ferry to Yellow Rock Isle.
