Ash and his friends stop at another Pokémon Center because Pikachu isn't felling well. When they get their, they notice that Nurse Joy is very busy taking phone calls. There seems to be a problem with transferring Pokémon between Pokémon Centers. Prof. Akihabara finds something and Brock thinks it's a virus. Ash pictures a computer with a virus in his mind. Brock recommends a vaccine. However, Prof. Akihabara denies the fact that there is something wrong with the system. Nurse Joy tells Ash and his friends about Prof. Akihabara (I'll call him Akihabara from now on).
So they try to look for Akihabara's lab. They find it and they go inside. A big head of Akihabara appears but Brock notices that it's just a hologram. The hologram then tells them to follow it. He leads them into a room and shuts the door. Akihabara explains to them that Team Rocket has caused the disaster and that he needs them to get them out by going into the "computer world". They also see a Pokémon named Porygon which will help them. So without choice, Akihabara transfers Ash, Misty, and Brock into the "computer world".
Once they enter the "computer world" they take a ride on Porygon. They do some observing and Brock explains what the Network Highway is. The Network Highway is basically the highway where Pokéballs get transferred.
Meanwhile, Team Rocket has about 1000 Pokéballs being blocked off. They start to say part of their motto but Meowth interrupts them about hurrying up.
Just then, Ash and co. come along. Jessie and James send out Arbok and Weezing to battle. Weezing uses Smokescreen but Porygon uses a move called Conversion. Porygon then uses Tackle on Weezing. Weezing falls onto Arbok and they both land on Team Rocket. Akihabara explains the move Conversion. Jessie then sends out her Porygon and the two Porygon battle each other. Akihabara tells them to start to clear the path so the captured Pokéballs can make it to the Pokémon Center. Team Rocket runs towards Ash and his friends but Pikachu uses a Thunderbolt on them. Ash's Porygon wins the battle and Team Rocket gets swept away.
Akihabara congratulates them for getting rid of Team Rocket. Akihabara is now getting worried because the Pokémon Center is accessing his transfer program. Akihabara calls up Nurse Joy. Nuse Joy tells him that a man is going to put a vaccine in his program to get rid of the viruses.

The vaccine is now in the computer and it heads towards Ash's way. Akihabara warns them about the vaccine. They hop on Porygon and they try to find a way out. They meet up with Team Rocket. When they do so, the vaccine fires two missiles at the last sign which blows up. All the Pokéballs then escape. Meowth saves them by giving them a lift on their Porygon. Team Rocket starts to follow them on their Porygon. The vaccine turns into a flying-like machine. It fires 4 missiles at Ash and Team Rocket. They all dodge the missiles but some of them were really close into hitting them. Akihabara sees the transfer point into escaping and they head to that direction. The guy at the Pokémon Center decides to do something different. The vaccine opens and it shoots out a powerful beam of energy at Team Rocket. However, the shock caused a system error. Nurse Joy scolds at the man and tells him to fix it.
Back in the computer, Team Rocket has fallen in the Bug Hole. Their Porygon has now fainted so they have no way of getting back out. The vaccine comes closer and aims a missile at Team Rocket. The missile is fired but Ash uses his Bulbasaur to help Team Rocket escape. But with Team Rocket aboard, Porygon is carrying too much weight and can't last much longer. The vaccine comes and fires 4 missiles at them. Porygon can't avoid them so Pikachu shocks 2 of the missiles. They finally make it through the transfer point and at the same time the other 2 missiles do too. The missiles blow up Akihabara's lab! Everyone is glad to be alive but Akihabara is pretty upset that his lab is destroyed. Team Rocket says a thank you to them and then they run away.
Back at the Pokémon Center, the transfer system is running perfectly again, and so they continue their journey...
