The episode starts out with Officer Jenny and a few other people on a boat. She says how Ash, Misty, Brock, Jessie, and James were trapped in the ship as it sunked. She throws a bouquet of flowers into the water. Everyone salutes and the trumpet plays.
Ash then wakes up and realizes that he is upside down. He falls to the ground and he sees fish swimming. They then realize that they are underwater. Jessie and James, however, are dreaming of them being on a beach. They dream of a warm sun and then realize that ovens have be spraying out fire and the fire lands on their hair. They scream and then find broken pipes with water and put their heads under them. They then go into the hall and Jessie sends out Ekans to use Acid. Meowth warns her but it's too late. Ekans uses Acid on the floor and water shoots out. They try to stop the water but they can't.
Meanwhile, Ash, Misty, and Brock try to find a way out. Misty pulls out her Goldeen and tells it to search the deck below for something. It does and it brings back Team Rocket. Once Team Rocket regains there consciousness, the prepare for a battle. They all send out their Pokémon, but the ship tips back and forth from the weight. Misty tells everyone to call back their Pokémon. Once they do Misty says that she once had a model of the S.S. Anne. Brock then points to an entrance. Brock then uses Onix as a bunch of stairs. The all climb up and they find themselves in a room with fire.
Jessie and James complain that they are doomed, but Misty tells them to stop. Pikachu shocks Ash's brain for a jump start, and he sends out Bulbasaur. Ash tells Bulbasaur to use Vine Whip to the other side and that's how they will get across. They walk across except for Team Rocket. When Team Rocket looks they see Ash and co. already on the other side. Team Rocket apparently makes it across.
Now in the next room, Ash commands Charmander to burn a hole through the wall. It does and Misty tells everyone to grab a water Pokémon. Ash uses Squirtle, Misty uses Goldeen, and Brock borrows Misty's Starmie. However, Team Rocket doesn't have a water Pokémon. James then remembers about his Magikarp. They tie themselves to Magikarp but then realize that it can't swim. Soon the boat sinks along with Team Rocket.
Ash and co. do manage to get to shore and they surface on land. They are worried about Team Rocket as they haven't arrived yet. Brock then tells a story about Noah and Ash uses Pidgeotto to find something. Pidgeotto finds Team Rocket and it brings it back to Ash. They then start to push Team Rocket off the land, but Team Rocket soon jumps up scaring Ash, Misty, and Brock. They are now stranded in the middle of the ocean. By the next morning, they are very hungry. Meowth takes a bite out of Magikarp, but breaks its teeth. Misty then says that Magikarp is just scales and bones. James gets mad by this and kicks Magikarp into the ocean. It then evolves into Gyarados.
Gyarados is now very angry. Misty uses Goldeen, Starmie, and Staryu to paddle the boat away from Gyarados, but Gyarados follows them. Gyarados then stops and uses Dragon Rage which creates a cyclone. The cyclone heads their way and Ash and the others all get trapped in the cyclone...
